I have to recommend you that to the North you take a guide with you, since the public transportation would not fit for you...It is not going to be that expensive if you realize the help they might give to you in visiting the most attractive locations.
They would help you with the rental car service as well and they are reliable. Then for the south i think it is much easier and with some directions you could manage it very well on your own.
I have to ask for the best itinerary, but it is very easy since the roads to the south are good ones.

All you said surely make sense. Koman Ferry and Thethi are some of the most beautiful unique location in the north of Albania. It is true that the road is somehow difficult, but there are special guides that use to work there daily on the purpose to guide tourists and they do know the place very well. It is their daily routine and they have the neccessary equipments and vehicles.
Regarding South it is fine, you may use a small rented car since the roads are very good, since those are reconstructed the last years.
Sorry for my late reply, but i have been out of office for some times. Anyway i am glad you are planning a visit in Albania and i truly believe you are going to have a lot of things to see that will be a special experience for you.
Now, i would suggest 2 options for your trip:
